Default cheaper to book tickets separately on same airline?

Thanks all! We went ahead and booked our one way flights (coming home
on a cruise).
The price from Toronto to Reykavik then on to Amsterdam 2 weeks later
is $1459 USDfor 2 adults, booking the two flights separately. Had I
booked the 2 trip flights on the same search ie "multicity" or "stop
over" the price would have been $2631 !!! A difference of $1172! I
did call the airline to make sure I could do this, no prob.

With two separate tickets for AMS to KEF and then KEF to wherever,
what happens to checked baggage? will the airline transfer bags or
will you have to retrieve them from the first flight and then re-check
into the second? this will mean that you have to go through
immigration at KEF and then pass through security again. cutting it
tight if there's only 1.5 hours between flights.
