I've searched for such a tour, 3-4 days departing from Tokyo, one way
ending in Kyoto, but the cheapest I found is 117000 yen with a local
travel agency and 85000 yen through in Internet search (site of a Tokyo
travel agency). Is there any cheaper way to do this?

Alfred,
Once you arrive, these are very easy cities to wander around by yourself. A
world traveler such as yourself really doesn't need a "tour" as much as a
list of places of interest to see.

Don't think you'll find any reasonable tours. Tour guides cost a lot
in Japan.

If you're doing it on your own this is what I suggest.

Tokyo to Odawara: Take the local JR Tokaido Line, only ¥1450.

If you're closer to Shinjuku, purchase the Hakone Free Pass that
included the round trip train from Shinjuku. It's only ¥5000 for a 2-
day pass. Still cheaper than one way JR train plus pass from Odawara.
Even if you don't use the return train.

At Odawara Station you can purchase a Hakone Free Pass, local
transportation and discounts, 2-Day pass is only ¥3900; 3-Day is
¥4400. Look for economical accommodations at Hakone-Yumoto.

Odawara to Kyoto: Shinkansen (Bullet Train) ¥11550 to ¥11750

Kyoto to Tokyo: Shinkansen (Bullet Train) ¥13,320
Shin-Osaka to Tokyo: Shinkansen (Bullet Train) ¥13,850

You may be better off staying in Osaka, Kyoto will be hard to find
cheap rooms this time of year. Get the Kansai Thru Pass or a JR West
Kansai Area pass if you're going to travel around the area, like to
Nara.

If you're looking for inexpensive accommodations try the Tourist
Information Center located in Yurakucho, Tokyo. This is also a good
resource for free local guide maps, local transportation and
descriptions of tourist highlights.

Location: Tokyo:10th Fl., Tokyo Kotsukaikan Bldg., 2-10-1, Yurakucho,
Chiyoda-ku, Tokyo, Japan 100-006
Business hours: 9:00 a.m. - 12:00 noon./ 1:00 p.m. - 5:00 p.m.
(Reservation accepted by 11:30 a.m./ 4:30 p.m.)

Access: Opposite the JR Yurakucho Station (Kyobashi Exit). Near
Tokyo Metro (Subway) Yurakucho Station (D8 Exit) Ginza Station (C9
Exit) and Hibiya Station (A2 Exit).

You should have researched all this before you left home.

Never mind about Hakone. I just discovered that it is fully booked on
November 3rd (Saturday), except for one place charging 29000 yen. It
seems that Hakone fills up in the weekend with people from Tokyo who
come for the weekend. Sunday or Monday would be no problem, but on
Fridays and Saturdays the place apparently is full.
