Default Amtrak on CO

It seems to be cheaper to get a flight from Philly trainstation (ZFV) to
Europe by using Amtrak to EWR than to buy only EWR-Europe. Can you still
do this and just not use the Amtrak leg? The CO website says:
Check in at the Amtrak Quik-Trak Self-Service Machine for Continental
flight 9502 operated by Amtrak.
